Check for lose battery terminals.  If not I'm going with starter just because it starts fine when it does start.  If it does sound like its lugging the started I'd go with battery.

Matt,
how old is the battery? Is it a gel battery?  If its in good condition, consider it sold.

I don't think it's the neutral switch because you said it clicks,if it is not in neutral or the switch is bad it should not do anything. Next time try jumping across the starter relay,(make sure it's in neutral) if it starts it is probably the relay if it clicks it is probably a bad conection or low battery.

Could be the bypass pump next to the carburetor relay switch.

The clicking you hear is the relay (solenoid) closing.  Most likey, you have a low/bad battery.  Very improbable but you could have a bad spot on the starter and not enough current makes it to the windings to cause the motor to turn, in which case the only choice is to replace the starter.  Save yourself some grief and charge the battery; if that doesn't work, replace it (the battery, silly).

its possible that you solenoid is bad. take a pair of pliars and jump the 2 main terminals across, if it starts that way then your starter is obviously good meaning the relay is bad. its not uncommon for a solenoid to go bad. also, your terminals ont he solenoid could be loose.

About as rare as a bad starter.  ATV batteries are notoriously troublesome unless kept on a trickle charger.  I bet bad battery.
